Perhaps through automatic nightly updates? If you are using an rpm-based system, then perhaps using something like 'rpm --verify' on the relevant package will confirm that the file is okay. (Sorry, I haven't got the earlier messages, so I don't know which file(s) are giving you the 'BAD' entries, so I can't be more specific.)
If you have the bash shell available, then I would suggest downloading the hashupd.sh script from the rkhunter sourceforge web site, and run that. It will update your local os.dat file with the current hashes.
