I'm not sure about the files, but it can be the case, e.g. xf86config
and XF86Config. One is the setup program the other the config file.

DOS only knows all lower or all upper case. You could solve the DOS
problem by renaming the files with the first letter upper-case.
However, that might cause a problem on Linux. If the installation does
not copy by filename, but uses wildcards you should be okay. You'd have
to rename the files after installation though.

Sounds like a tricky one.
