You don't say what for. They do very different things. Freeswan is for IPSEC (and is currently an orphaned project, I think). PoPToP is for PPTP-based VPNs, which you really only need if you are trying to leverage an installed based of Windows clients. PPTP is also a cryptographically weaker choice due to its reliance on RC4.
