Hi, I think autoproj just calls cmake/make, so you have to tell make to ignore the file (via cmake).
Afaik the (dfki internal?) ndlcom package uses uses a custom code generator which only runs when cmake is executed, so if it is ok to change the file only when cmake runs (and leave it untouched afterwards), this should be possible.
