I still think there's an issue in 3.1 with redirecting from old URLs to new ones. I posted an entry today in my "The Bus" category and it showed up on Javablogs for both my registered categories there:

It should be noted that your feeds don't actually have duplicate entries, that is not the problem, what's happening is that anything that was aggregating your feed is going to have duplicate copies of just the entries from your feed at the time you upgraded. So anything that you publish after the upgrade will not show up as duplicates in aggregators.
