In Rose 2001 it works, you get nested numbering automaticaly.
bear in mind you have to that in order to make the return message nested
you have to start it from within the box of the previous (parent) message.

I am using Rose 2000e, with both options, "Sequence Numbering" and
"Hierarchical Messages" checked.
When I add a new message it still automatically gives a numbering (which is
not nested) without asking if I want it nested or not.
Am I missing something?

In Rose 2001 Version , any Edition, go to Tools->Options->Diagram Tab and
then
check
the "Sequence Numbering" and "Hierarchical Messages" Check boxes.
That will give you the nested numbering you want.
about making your own number I don't know a way to do that.
