That's interesting.  I am unable to duplicate the conditions of your 
experiment, because Hydrogen does not expose a MIDI output.  There is no 
possible way to record Hydrogen via MIDI here, because the ports do not exist, 
and there is nothing to record.

I have no explanation why you have this port and I do not.  It may be that 
this is a brand new feature in the very latest version of Hydrogen.  I don't 
have time to fool around with compiling Hydrogen from source, and I won't be 
upgrading my distro anytime soon.  I started to upgrade my distro just last 
weekend, but the installer crashed in the middle of setting up the partitions, 
and I decided to quit before I trashed everything and had to spend a lot of 
time recovering from a disaster.

Maybe someone else can repeat your experiment, and either get it working, or 
confirm that it doesn't.

Sorry I can't be more helpful, but my employer has been trying to work me to 
death, and the free time I have is better counted in minutes instead of hours 
these days.
