Since I struggled with the same problem on x versus y plotting, I was looking for a good alternative. Gnuplot is very mathematical and the result looks (I think) too scientific. If you are looking for a very nice alternative, shou really should try ploticus. Easy to configure, and the results are great!
Just look at http://ploticus.sourceforge.net/. Finally I ended up with rrdtool for the x versus time graphs and ploticus for the rest. I guess you can plot the percentage use. If you are looking for a x vs. y plot, I think rrdtool cannot do it. It makes x vs. time plots, although if you are really interested on x vs. y, you could probably extract the values and plot using gnuplot for example.
