It looks like the error probably has to do with file flags interfering with directory mtime retouching. Since rsync 3.0.0pre10, Wayne put in a check to avoid retouching a directory mtime that is already correct and made a bunch of improvements to the fileflags patch. Please try again with the current development rsync.
