Either way, this was bug #1759887, and it is now fixed in SVN. Just thought you'd be interested to know.... This also provides an easier workaround for your current problem. If you run rsyncrypto with --delete-keys between erasing the directory and creating the file with the same name, it will get deleted from the filemap.
