The only way you can control this is by using the functions of 
your BIOS. If you BIOS is very limited (like mine :( ) then 
there is little you can do). There is nothing in Linux that 
allows you to influence the allocation of IRQs.

You could try to change the position of cards in slots.
You could try to enable the Local APIC (by adding "lapic" to the 
kernel boot parameters) if this is not already enabled.
Also I have observed that Linux version 2.6.14 seems to better 
allocate IRQs than previous versions, i.e. I have observed that 
there are less IRQ conflicts.
