This is a JRuby thing I'm assuming. It requires the environment variable JAVA_HOME to point to the path of the JDK install. The Ruby and Java nature stuff refers to making a project build both it's Java and ruby files/scripts using Eclipse's auto-build. There's no way to make a project tagged as both ruby and java (so a typical Jruby project) set up correctly without manually editing it's .project file.
