The most obvious reason I can come up with is size. Where do you hide  
a penny on an open top hopper, for instance? What I use is lead shot.  
Oz for oz, it is very cheap and is much more dense then, well,  
anything. For tricky situations, like hoppers, i can pour bird shot  
(~1mm) into any little crevasse. Add a little epoxy and it doesn't  
move. And as we all know, lead is not magnetic, just don't eat it.

For less tight places i have a 1/4 x 1 x 2" mold that I put shot into  
and then fill with resin. Once hardened i have a nice heavy block  
that I can place inside box cars or locomotives. (Steel BBs work  
great for this also)
