The AM cars are 10' inside height.  PRS has many kits that are 10'6"
tall.  That may be the difference that you are seeing.  I'm not aware
of any proportion error in the AM car.  

(Many of the more detail oriented S modelers dislike the AM boxcars
because some details (roof/ends?) are of an era where few 10' cars
were being built, 10'6" cars were "normal" instead.  There are many
others on this list who can speak to this issue with more knowledge
than I.)
