Helicon Focus is an amazing software program that is pretty intuitive and
works very well for shooting layouts.

Procedure is to put camera on a tripod, shoot a number of images at exactly
the same exposure, but with each photo putting just a plane in focus. So
that one doesn't even need or particularly want a small aperture. Just f:5.6
is plenty. 

Then drop the images into the program, and lo and behold, it combines the
collection of selective focus images into one, amazingly sharp photo.

As Bill suggests, good lighting is still a requirement, but I tell you
folks, this Helicon Focus is the darndest thing I have used in quite a
while.

There is also somthing called Combine Z5, that apparently does the same
thing, but I have no experience with it.
