Of course there are! Most notable is the lack of .PARSEFILE and .PARSEDIR variables in FreeBSD make, which makes some things impossible. Variable expansion modifiers differ too. Not all of them, but the difference exists. Another problem with FreeBSD make is that you cannot use it outside FreeBSD without major effort.
