I narrowed the problem down to the file sagenb/misc/misc.py The relevant function is print_open_msg(). The following Unicode characters (for the Sage banner) in the file prevent pdflatex from building the full PDF documentation: ┌ ┐ └ ┘ This is what I got when building the PDF version: !
