Thanks. Anyhow, it seems that the github default (Commits) is weird. 
Perhaps commits like this ("shadowed" by merges) are not counted.
Namely, I can see myself here (Additions) at #40 
https://github.com/sagemath/sage/graphs/contributors?from=2006-02-05&to=2016-04-15&type=a
and (Deletions) at #26
https://github.com/sagemath/sage/graphs/contributors?from=2006-02-05&to=2016-04-15&type=d
