I am sure other people will have more to say about this, but SCILAB seems to be more aimed at numerical computation and doesn't have much support for working in areas like number theory, combinatorics, exact linear algebra, etc. There's also a question of licensing (more restrictive commercial use) though I see there are plans to change that.
