And this quote from that same thread gives at least a little hope:

The message you see there is not an error, just the standard message. 
What version of Jmol are you using? Earlier versions would stop with 
memory errors; Jmol 11.7 versions should at least notify you that the 
system is out of memory and MAYBE keep going.



We have Jmol 11.6.  Maybe I'll see about upgrading the spkg.  However, 
it looks like the fundamental problem is not going away (memory usage). 
  Gee, it'd be nice if all the jmol applets on the page could share a 
lot of their code.  Java experts: is that possible?
