I started with a freshly built 5.6, installed the spkg and patches and
then did sage -b.

It merely overwrite the common files and leave the other in place. If
there is a versionned libflint-1.5.dylib it probably is still there.
I ran "find $SAGE_ROOT -name *flint* -print," and the only versioned files
I found were
