I discovered what went wrong with upgrading: the command
{{{
cp -pr sagenb "$SAGE_ROOT/devel/sagenb-main"
}}}
would create a directory {{{$SAGE_ROOT/devel/sagenb-main/sagenb}}} if
`sagenb-main` already exists. The patch fixes this by first renaming
{{{$SAGE_ROOT/devel/sagenb-main}}}
