Via the dependencies you won't be able to set it up without doing double
monitoring.
4006-A depends on 6500-A being UP
4006-B depends on 6500-A being UP
4006-A depends on 6500-B being UP
4006-B depends on 6500-B being UP
that way all checks are done but you could get double alerts.
Not all can be automated, monitoring as much as possible and were possible
use dependency's to reduce the number of alerts that's what you should do,
but don't expect monitoring software to be able to do everything, sometimes
human intervention/action/mind will be need to determine what is happening
and what to do.
For a redundant network I would monitor everything and make several webpages
of it and have too many alerts if needed, instead of too few.

I have another question about dependencise..
At work we are going to make the whole network redundant. All user (end
4006) switches will have (2) up-links to the (core 6500) switches. Each end
switch will be tied to (2) different core switches. How (or can you) set
up dependencies when you'll be look at (2) different up-link switches.
