I experienced exactly the same thing when I upgraded.  I found that the
NT service checks take a lot longer on version 5 than they did on
version 4.  From what I was able to figure out, it is taking about 20
seconds just to authenticate to the server - for each check.  I got
around this by changing from using Servers Alive as a service (Local
System account) to running it as a normal application with the logged in
user being the same as an account on the remote systems.  I still have a
few NT service checks on remote systems where I don't have this account
created that run slow, but the majority of my NT checks are MUCH
faster.
