Both checks have second knock enabled.

I do not see alerts running around the same time.  After studying the log, I do see something unusual.
 
Most of the times when there are failures, SA is doing one of the checks twice.  There are two checks in a row and SA is doing 3 checks.
 
I have trimmed the log file down to 1663 lines of relevant info if you would like to see it.
 
Here is an example:

could you check in the logfiles if when you get the timeout it's around the same time as an alert is send (even for a different entry)?

There are six entries all to the same remote system.  Four of the entries spend most of the time in eminence mode, sue to their schedule.  The other two are always enabled and we are having troubles with both of them.
 
The remote system is out side of our campus, but typically connectivity is pretty good.  The checks are being performed with authentication and SA is running as a service.
 
We upgraded from SA v4.  We ran the two systems in parallel this morning.  SA v4 has no timeouts and SA v6 does.  We are getting approximately 40 - 50 timeouts per day.

Do you have several COUNT FILES entries or just one?
If several is it always the same one that is giving issues?
Is it checking a remote system or the local system?
With or without authentication?
SA running as app or as service?

We implemented SA v6 two days ago.  We are getting intermittent timeouts on the Countfiles external comcheck.

The original timeout setting was the default 5 seconds.  I increased it to 10 seconds, but it did not appear to make any difference.
