If you leave it blank, I don't think the Document Manager will work. Whenever I need to ftp something outside of the docs dir, I just give it a path. d:/ for the admin dir for user admin. Now if you have .htaccess in a file in the docs dir for RequireUser or Require Valid User, This will stop even the admin.
