If you were adding "The Time Machine" would you add it to just
"Books::Fiction::Science Fiction" or to all three categories? To reduce
redundancy and data input I would have thought the former but looking
at the way the category search works the latter is maybe the expected
approach.

If I wanted to go for the former approach how could I amend the
category search so that it returned results for all child categories?

If you assigned "The Time Machine" to all three categories then that is
how it would be displayed. Links to the sub-categories would then act
like a filter. This is probably the opposite of how I would want to
display them (for a large number of products).
