We've removed ns3.scalr.net delegation from our primary domain. And secondary DNS is working fine.
We host our primary domain with an ISP. From there we delegate subdomains to our different farms via ns records. We have a different ISP serve the secondaries. We add the ip addresses of the secondaries to scalr, via the link on the application page. This allows those secondaries to do zone transfers. Once we verify that the secondaries are handing out good information by using nslookup and querying them directly we then add the ns records for the secondaries to the application's zone file. This allows those secondaries to respond as authoritative for that subdomain. Next we go to our primary domain and add delegations of said subdomain for the secondaries via ns records. This is how clients will actually become informed of the presence of the additional nameservers. Then again I use nslookup to query the nameservers directly to verify the config. Then I use nslookup on a public DNS server that wasn't involved in the process, and verify again the nameservers are responding properly. Lastly I use a DNS report tool to do it's own check and address any issues it finds.
