Yes, it seems like the 12/24 hour thing is what caused the problem. 
That's a usability bug on our part.  Given a tight development
schedule, we decided not to allow timetables to be modified or deleted
once created, because accidentally deleting one in the middle of a
term could be catastrophic, and the implications changing them are
pretty messy, too (should events that were booked to start and end in
sync with the old timetable also be changed, etc.).  Nothing
impossible, but likely a source of many unpredictable behaviors if
done in a hurry.

So, just make a fresh timetable, make it the default, and ignore the broken one.

Right.  When the teacher clicks on their calendar in the row next to
the period time, the event add form will contain the start and end
time of that period.  If they need to, they can change those times
manually.

There is a bit of a gap between what is possible with the data model
and what is supported in the web UI.  Right now, you pick one
site-wide timetable that determines what periods are used in the
calendar views.  For your use case, we'd need to allow users to select
which timetable was used in their calendar view.  That wouldn't be too
hard, especially since we've improved our user preferences code.  On
the other hand, we're not likely to do that as part of the paid
development in the short term.
