I think you have a database "A" with some games and want to search the 
same positions in a bigger database "B".
What I do is:
1 - Open my personal database "A" and load a game in certain position
2 - Open the database "B" as tree (the current game don't change and the 
active database is still "A")
3 - Click on the "Show the best tree games list" button
4 - From that window you can Load/Browse/Merge interesting games (in the 
git version the window is docked and you can sort the results)

I know this is a different thing, but i hope you'll find it useful.
