I'm not qualified to debate the issue, but there are apparrently plenty of serious people who consider FEN to be insufficient to represent all positions in chess960. For reference, see here: http://en.wikipedia.org/wiki/X-FEN As I said, I'm sure there are many instances where FEN is sufficient, but chess960 introduces edge cases due to its castling rules.
