The other way requires user to know about all database-related files. I think 
that apps which handle multiple files should take care of deleting obsolete 
files as well.
Average Unix user is probably capable of doing it, but I think an average 
Windows user is not.

I think application should be as easy to use as possible, avoiding duplication 
is not the most important principle
