Scid stores personal settings inside a ".scid" directory and i suspect 
this is your problem (both Toga and books problems)
If you open a terminal on your home directory and type:
grep -iRn books .scid

you'll see where scid is searching for the books directory.
I recommend to delete all the .scid directory so that scid will start 
with default settings and i hope it will solve both the problems.
