I'm not seeing any issue with threading here; all of the subject lines
in Yashas emails are relevant to the topic in the body. Just for info I
use Thunderbird as well, but the sl-security version.

I don't know what is happening, but my guess is you are replying to a
thread
and just changing the subject.
Examples:
In Kmail this subject is being threaded under the original "ntp-perl"
subject
and another(Your USB3 question) is in the "Virtualization question"
subject.

How committed are you to Tbird? I've been unable to find an rpm
for Pan that doesn't hit dependency hell with SL; if there is one, you
might want to give it a try instead.
