If you want, you can stop it manually, but there is no need.
The filesystems are unmounted automatically during the shutdown process.
In Debian based systems (when you've installed from the Debian packages)
the Scratchbox shutdown script is executed before unmounting of the
local filesystems, but it shouldn't really matter which script takes
care of the unmounting.
