[Sdruby] server side video conversion

I'm working on a app that needs to convert user-uploaded video  
to .flv (and possibly other formats) much like the way YouTube does.  
I'm exploring some third-party options like http://heywatch.com, but  
I'm also curious about doing this server-side. Does anyone have any  
experience with this? Or, do you have experience with services other  
than HeyWatch that you'd recommend exploring?
