I faced such an issue with my Nexus 6 where a trojan is installed as a
system_app. So the only solution would be to root it and remove it from
the system apps.

It does anything, downloading apps, showing pop ups, etc.

Correct me if I am wrong??

I guess the first question is how did it get installed to /system in the first place, as this would have required disabling SELinux (to write to /system from outside of recovery) and disabling integrity verification of /system.
