From the top down, I have a very complex tree with a top folder named "Local" that apparently contains all the common folders (of which I have a hundred or so, nested to several levels). Below that are the individual accounts, but I don't create any folders under those; I route everything to common folders via filtering rules. If I open a message and keep it open for a few seconds, the message is marked as read in its folder.
