This remains an issue in Ubuntu 12.10. I'm not sure how to reproduce it, but I use clipit daily and it's list becomes out of sync frequently (you'll select one item and it will put a different item from the list into the current memory for pasting). I using clipit 1.4.1-1ubuntu2. Has someone test if 1.4.2 version works for Precise? The latest version is available here https://github.com/shantzu/ClipIt/downloads or here http://sourceforge.net/projects/gtkclipit/files/Version%201/ but you need to compile it yourself, because it's not yet available as a deb package.
