software but for very simple shapes, I have used a x,y,z wkt format in a text

I don’t work much with Geodatabase files but you can save multiple Shapefiles
to a geopackage specifying the layer names for each input Shapefiles (I would
try that first with the GDB file). Then, you could convert the geopackage to
Geodatabase.

Rasterized the las file (make a DEM). Then, you can do a profile with that
raster. You can use the Gdal raster modules (nearest neighbour) algorithm.
Others have suggested Cloud Compare. That work well also.

I would not store raster in a geopackage unless it’s just a pretty picture.
The default compression for that format is not lossless. I would just save as

Your calculations are based on a sphere. The different crs use a geoids. It
would help if you could say what crs you are using and the differences between
what you get and what you expect.
