That is the reason for the issue's target and priority. Nevertheless, in my opinion a workaround exists. Your complaints about this workaround are regarding the resulting layout, but not regarding the described numbering issue. As I already stated above the workaround needs manual adjustment for the layout, but the numbering issue is solved. I think that the layout, which you observe in the two attached documents is different from the ones, which I observe on my machine. Thus, I will two PDF document - one for your document and one for MRU's document. Your fix hasn't actually provided that. Also, this file seems to have been altered. The original one had over-lapping frames and other errors. (One would say that the "real" position in the document matters, the other one would say that the anchor matters.) But, the current numbering implementation is not intended to create a consistent numbering for paragraphs inside different text frames. High effort is needed to achieve this. I have to admit that currently such a high effort does not correspond to the benefit. Thus, I am lowering the priority. But, the autonumbers seem to correspond to something other than their order in the document. Perhaps it's the order in which they were created. I'm not sure. This would seem to be a genuine defect in how the system is supposed to work.
