We have a call for a two years (24 months) position for a postdoc/master with 
experience in protein purification, characterization and structure 
determination by X-ray crystallography for the project:

Discovering Apple Quality Markers for a Sustainable Conservation in Dynamic 
Controlled Atmosphere (DAMaSCo)

The sustainable reduction of post-harvest losses can be achieved by regulating 
apple metabolism during storage. A decrease of oxygen to concentrations ranging 
from 2-3 to 1 % is used to extend the storage life of apples (Malus domestica) 
in controlled atmosphere (CA). In dynamic CA (Dynamic CA, DCA), oxygen levels 
are set at concentrations as low as 0.4 %. However, in DCA oxygen reduction 
reaches the lowest level tolerated by the fruit with a high risk of severe 
quality loss.
Aims of the project “DAMaSCo ” are:
•   identification of quality markers (genes and metabolites) to 
prevent decay of apples during storage in DCA. (university of Padua)
•   characterization of the M. domestica enzymes differentially 
expressed in low oxygen conditions. (university of Bolzano)
•   elucidation of their reaction mechanisms and substrate specificity 
(university of Bolzano).
The project “DAMaSCo” brings together in a multidisciplinary collaborative

Prof. Benedetto Ruperti (University of Padua, UNIPD), Prof. Francesco Musiani 
(University of Bologna, UNIBO), Professor Michele Cianci (Università

PhD and with experience in protein purification (experience in cloning is 
desirable but not strictly required) to carry out:

Protein purification and crystallization, structural and functional 
characterization of enzymes,.

Within the project: “SupErA - Siderophore mediated iron uptake in Erwinia 
amylovora and Aspergillus fumigatus. Towards new strategies in plant and human 
health”
you will be involved in the characterization of the biosynthetic enzymes from 
the human pathogen A. fumigatus and be part of a collaborative effort between 
the University of Bolzano, the Medical University of Innsbruck (professor 
Hubertus Haas) and the Centre for Integrated Biology, University of Trento 
(professor Sheref Mansy) to develop new molecules to be used in 
therapy/diagnostics of both the human and the plant pathogen.

University of Venice (Italy) in support of Venice and its citizens, hit hard by

Ca' Foscari has had its own damage in some of its sites, but these days it is

We have no internal candidates for the following position suitable either for a 
researcher with a MSc or a junior postdoc with experience in protein 
purification and possibly protein crystallization and crystallography.

The project:
Siderophore mediated iron uptake in Erwinia amylovora and Aspergillus 
fumigatus. Towards new strategies in plant and human health. (SupErA)
The project is in collaboration with Professor Hubertus Haas, Medical 
University Innsbruck, and Professor Sheref Mansy, University of Trento.

The project aims at the structural and functional characterization of proteins 
and enzymes involved in iron uptake in both the bacterial and fungal systems.

A PhD position fully funded for three years by the Free University of Bolzano 
is available to work in my group.

The work involves gene cloning, protein expression, purification and 
crystallization to solve the structure and characterize biochemically the 
enzymes of interest.

The successful candidate will choose his/her PhD project between these 2:

1. Biomolecular characterization of the amylovoran biosynthetic pathway in the 
plant pathogen Erwinia amylovora

2. Siderophore mediated iron uptake in the plant pathogen Erwinia amylovora and 
in Aspergillus fumigatus

[ccp4bb] off-topic: protein losing FAD during purification

Dear All (those dealing with wetlab stuff..),

While purifying a FAD containing protein we lose part of the FAD (on the gel 
filtration we clearly see two bands corresponding to holoprotein and free FAD).

We obtain crystals but diffracting to only about 4 A despite their beautiful 
look. Our hypothesis is that the crystals contain a population of molecules 
with and without FAD (?).

The questions are:

1) how to keep FAD bound to the protein during purification and crystallization?

2) how to completely remove FAD from the protein?

pathogenicity factor in Erwinia amylovora

Biomolecular study of iron uptake by desferrioxamine in the plant pathogen

the work will involve cloning of genes, protein expression, purification and 
crystallization and structure determination by X-ray crystallography. Proteins 
will be characterized using in solution techniques including NMR available 
through collaboration with other laboratories.

I decided to use a LIC vector with enterokinase cleavage site for His tag 
removal. Of course I did not check the length of the linker (about 45 aa) nor 
if the enterokinase cleavage site would be the best choice

 

Do you know where I could purchase a decent quality with reasonable price 
enterokinase to cleave mgs of his-tagged proteins for crystallization?

from the statistics you attach it seems that your low resolution extends only 
to 6.72 A

My guess is that if you could include as much low resolution  as possible (e.g. 
up to 20A or more)it will help a lot in getting better maps etc.,

I hope this is the answer you are looking for!!

what does it mean when a structure doesn't have many water molecules?

I have a 2.3A data set, 2 molecules in the AU (260 residues each), space
group C2221 - I haven't finished my water search but I don't seem to have
more than 20-30 obvious/good water molecules. The Rfac/Rfree are 22/30%,
the protein is modeled and the ligands are in.


I collected the data at APS SERCAT ID-22. Did I have a dry crystal (!!) or
did the beamline dried it up?!

How many water molecules should I expect at this resolution?

Also, what does it mean when a strong peak in the Fobs-Fc doesn't have the
corresponding 2Fobs-Fc map covering it even at very low sigma?

Dear Mary,

the problem encountered with cryoprotectans is the change in the solution 
surrounding your crystal as they may not be present in your crystallisation 
conditions or you need to increase their concentration to make them act as 
cryoprotectant.
So I don't thik is the cryoprotectant itself as it is you mother liquor..

test it in a capillary so you could rule out that freezing is the problem

of course you don't want to find new crystallisation conditions when you tried 
everything and I know what it means!!

I would try to improve crystal quality using additives or ligand etc,

your long axis is very worrying as well!!! may be some magic additive could 
change the packing and givew better diffraction too

I also had crystals growing from MPD, unfortunately there was a non-cleavable 
his-tag 
so I could not hope that metals would help. and other additives did not 
make any difference
then my contract finished and so did the project!

I hope you still have a lot of time available to try different things but I 
would not waste time trying to change your cryo

Just a thought, Mary - going back to your original question about MPD.  I 
extracted the crystallization conditions from REMARK 280 of 3939 PDB entries a 
couple of years ago.  The average concentration of the MPD used was high - 
38.6%, while PEGs tended to be used at lower concs, e.g. PEG400 25.7%.  You can 
see the data at www.douglas.co.uk/top14.htm 

I thought this information could be useful if you want to replace some of the 
MPD with another precipitant (or cryoprotectant).

 I'm looking for some new ideas.  I have crystals that come out of a
 sitting drop with a mixture of sodium cacodylate at pH 6.5, magnesium
 acetate and MPD for the well solution.  The MPD concentration is
 sufficient to act as a cryoprotectant.  Currently, I directly freeze
 these crystals in liquid nitrogen.  When I collect data, I typically
 have high anisotropic mosaicity; it ranges from 0.8 to 1.2.  This is
 further complicated with a weakly diffracting crystal (4-5 A) that has
 a long unit cell axis of ~500 and often twinning.
 
 It has been suggested to me that the cryoprotectent is a problem.  I
 haven't checked the diffraction at room temperature, yet.  Please no
 suggestions of finding a different crystal form as that's not a
 consideration at the moment.  I have my reasons.  I did find one
 crystal that has lower mosaicity (0.5 to 0.8) but had weaker
 diffraction then the typical crystal.  Attempts at flash cryoannealing
 have not helped.
 
 So, what's a good way to change the cryoprotectant if the
 cryoprotectant is the precipitant?  I've considered trying dehydration
 but wasn't certain if that would help with the mosaicity.

get rid of bound DNA, see following citation:

We have used the PEI precipitation described by Pavan, very high salt (2M or 
even higher) as alluded to by Ana, or heparin columns with success.  In some 
cases, a denaturing purification protocol can be very useful, but of course 
this assumes you can refold the protein.  In the case of a student whose thesis 
committee I am on, the RNase and DNase has not worked, maybe because the NAcid 
is protected by being bound to the protein, although I know others have used it 
with success.  For that student, the ONLY thing that worked was PEI.

It can also ppt out your protein, if it is bound to the DNA.

You could also DNase and RNase the bejesus out of it, and temporarily
unfold the protein to aid in release of the nucleic acids. Then you need
to get rid of these evil enzymes before you put back your nucleic acid of
choice.
