I am a former TAC engineer who has dealt with many issues with CCX Licensing. 
My approach has always been to backup the old licenses and then delete all 
except the current. If you have a multiple files you should push licensing TAC 
to create a single consolidated license. Cisco licensing will need the list 
license output for this. You will need to restart after removing old licenses, 
but this provides a level of confirmation and security that the new license 
works also only one single license file to be responsible for going forward.

(this is for pre-smart licensing CCX versions).
