This could be more useful (pdftk can do the same thing) than evince
if the OP means what is in their Subject line, for which I would use
xournal (look for PDF Annotation in its manual).

qpdf is useful from the command line

I use it in scripts to unencrypted some PDFs

I just tried this out, and as soon as I tried to open a
password-protected PDF, evince popped up a window to ask me for
the password.
