Please still report them to the security team and pursue getting them

Great, thanks.

I thought you might appreciate knowing that version 4.0.2rc1 builds fine
in a clean Debian Sid chroot, and the test suite passes as part of the
package build.

I'm looking forward to 4.0.2! (Release candidates are not generally
uploaded to Debian.)

glmnet: Lasso and Elastic-Net Regularized Generalized Linear Models

Extremely efficient procedures for fitting the entire lasso or
elastic-net regularization path for linear regression, logistic and
multinomial regression models, Poisson regression and the Cox model. Two
recent additions are the multiple-response Gaussian, and the grouped
multinomial. The algorithm uses cyclical coordinate descent in a
path-wise fashion, as described in the paper linked to via the URL below.

Bug#815264: O: double-conversion -- routines to convert IEEE floats to and from strings

2016-02-20 Thread Sébastien Villemot
Package: wnpp
Severity: normal
X-Debbugs-Cc: debian-science-maintain...@lists.alioth.debian.org

I intend to orphan double-conversion. So far the package was maintained within
the Debian Science Team, but I was the only active maintainer.

The package description is:

This library provides routines to convert IEEE single and double floats to and
from string representations. It offers at lot of flexibility with respect to
the conversion format: shortest, fixed, precision or exponential
representation; decimal, octal or hexadecimal basis; control over number of
 digits, leading/trailing zeros and spaces.

The library consists of efficient conversion routines that have been
extracted from the V8 JavaScript engine. The code has been refactored
and improved so that it can be used more easily in other projects.

Bug#801253: how to handle not much used feature which depends on a deprecated technology

Hey,

thanks a lot for your comments.

Additionally, i'll ask upstream what they think about option 1) and 3),
or generally how important that at_console block is for them.

Again, thanks :)

I would go with 1) or 3) add support for systemd-logind and whatever
other options there are for people who don't like systemd (ConsoleKit2
etc) and send that to upstream.

Indeed, thanks Paul for that comment.

wicd seems the most popular alternative to NetworkManager for those
who dislike NetworkManager's hard dependency on libpam-systemd and
hence systemd.

So to add an exclusive hard dependency on anything systemd-ish would
probably annoy a not so small part of wicd's user base in Debian and
should be avoided.

Making use of systemd features if systemd is installed, is though
welcome. This means that according configuration files should be
shipped, but wicd should not solely rely on them -- as it seems to
have happened with consolekit in the past.

Regards, Axel

Description : Linked Data Fragment RDF store

 AtteanX::Store::LDF provides a triple-store connected to a Linked Data
 Fragment server.
 .
Linked Data Fragment (LDF) is a protocol to exchange specific views of
 Linked Data.
 .
Linked Data is a method of publishing structured data so that it can be
interlinked and become more useful through semantic queries. It builds
upon standard Web technologies such as HTTP, RDF and URIs, but rather
than using them to serve web pages for human readers, it extends them
to share information in a way that can be read automatically by
 computers.
 .
A triplestore or RDF store is a purpose-built database for the storage
and retrieval of triples through semantic queries. A triple is a data
entity composed of subject-predicate-object, like "Bob is 35" or "Bob
 knows Fred".
 .
Resource Description Framework (RDF) is a standard model for data
 interchange on the Web.

Bug#815230: RFP: hexcompare -- quick overview of binary content changes

2016-02-20 Thread Eduard Bloch
Package: wnpp
Severity: wishlist

* Package name: hexcompare
  Version : x.y.z
Upstream Author : Julien McArdle, Tomasz Wasilczyk, Mateusz Viste, and
  others
* URL : https://sourceforge.net/projects/hexcompare/
* License : GPLv3
  Programming Lang: C
Description : quick overview of binary content changes

hexcompare is a tool used to compare two binary or ASCII files. In overview
mode, it presents a block diagram which quickly displays what's the
same/different between two sets of files.

---

Rationale: I think it's a good pet/toy package, suitable as exercise
for any new maintainer. I found it quite usefull for quick debug
sessions since it's slim and provides nice overview of changes very
quickly.

Description : ouputs artificial FASTQ files derived from a reference
genome
ArtificialFastqGenerator takes the reference genome (in FASTA format) as
input and outputs artificial FASTQ files in the Sanger format. It can
accept Phred base quality scores from existing FASTQ files, and use them
to simulate sequencing errors. Since the artificial FASTQs are derived
from the reference genome, the reference genome provides a gold-standard
for calling variants (Single Nucleotide Polymorphisms (SNPs) and
insertions and deletions (indels)). This enables evaluation of a Next
Generation Sequencing (NGS) analysis pipeline which aligns reads to the
reference genome and then calls the variants.

Description : Calculate birthdate and week numbers for a pregnancy

This module can be used to calculate the due date for a pregnancy. It
implements 3 different methods, which will give different results.

This module relies heavily on DateTime objects in order to calculate
dates of birth, week numbers and month numbers.

I've used this library for a few years. It is straightforward and does
not change frequently, and therefore seems to be an ideal candidate for
packaging.

I plan to maintain this package under the umbrella of the Debian Perl
Group (nickm-guest).

Cheers,
Nick

The SPAdes – St. Petersburg genome assembler is intended for both
standard isolates and single-cell MDA bacteria assemblies. It works
with Illumina or IonTorrent reads and is capable of providing hybrid

Description : GNU R package "RJSONIO: Serialize R objects to JSON"

This is a package that allows conversion to and from data in Javascript object
notation (JSON) format. This allows R objects to be inserted into
Javascript/ECMAScript/ActionScript code and allows R programmers to read and
convert JSON content to R objects. This is an alternative to rjson package.
This package uses methods, vectorized operations and C code and callbacks to R
functions for deserializing JSON objects to R. Version 0.4 of this package uses
a new native parser, implements the transformation code in C and allocates
memory efficiently (rather than concatenating because of event driven parsing).
The result is a significantly faster parsing of large JSON documents.

Package: wnpp
Severity: wishlist

* Package name: r-cran-tm
  Version : 0.5-7.1
  Upstream Author : Ingo Feinerer
* URL : http://tm.r-forge.r-project.org/
* License : GPL-3+
  Programming Lang: R
Description : GNU R package for text mining

The tm package offers functionality for managing text documents, abstracts
the process of document manipulation and eases the usage of heterogeneous
text formats in R. The package has integrated database backend support to
minimize memory demands. An advanced meta data management is implemented for
collections of text documents to alleviate the usage of large and with meta
 data enriched document sets.
 .
With the package ships native support for handling the Reuters-21578 data
set, Gmane RSS feeds, e-mails, and several classic file formats (e.g. plain
 text, CSV text, or PDFs).
 .
The data structures and algorithms can be extended to fit custom demands,
since the package is designed in a modular way to enable easy integration of
new file formats, readers, transformations and filter operations.
 .
tm provides easy access to preprocessing and manipulation mechanisms such as
whitespace removal, stemming, or conversion between file formats. Further a
generic filter architecture is available in order to filter documents for
certain criteria, or perform full text search. The package supports the
export from document collections to term-document matrices, and string
kernels can be easily constructed from text documents.

---

I am in the process of reviewing O'Reilly's book "Machine Learning for
Email".

With the recent uploads of gglib2 and plyr, this is the last package that is
needed for all packages used by the book to be available officially on
Debian (and, I hope, in short time, on popular derivatives like Ubuntu and
Linux Mint).

tarball to go into main. See

The package is said to be in Raspian, but I have been unable to find the
deb and dsc in the Raspian repositories, and am unable to verify this.
I guess the build rules used there can be used in Debian too.

>From the README:

Sonic Pi is a new kind of musical instrument. Instead of strumming
strings or whacking things with sticks - you write code - live.

Sonic Pi has been designed with the aim to find a harmonious balance
between three core principles:

Simple enough for the 10 year old within you
Joyful enough for you to lose yourself through play
Powerful enough for your own expressions

Sonic Pi is a complete open source programming environment originally
designed to explore and teach programming concepts within schools
through the process of creating new sounds.

In addition to being an engaging education resource it has evolved into
an extremely powerful and performance-ready live coding instrument
suitable for professional artists and DJs.

Whilst Education is a core focus it now sits at the intersection between
three core domains:

Art- providing the means to express yourself and ask new questions of
  music and notation
Technology - exploring questions related to liveness, time and
  concurrency in programming languages
Education - demonstrating that open play rather than rigid structures
increases motivation and engaging in the classroom

Description : python bindings for nemo components

Python binding for Nemo, to allow Nemo property page and menu item
extensions to be written in Python.

python-nemo is the last missing bit to get owncloud-client(occ) extension
working for nemo. The nemo support was added with the last release of occ
(2.1.1).
Occ using a python script to add the status icons for files, that are synced
with
owncloud.

Personally I don't use Cinnomon nor Nemo, that's why I think it doesn't make
sense to
mantain this package. I hope, that the Cinnomon team will take over the
mantainership for it.

Description : security linter from OpenStack Security

Bandit is a tool designed to find common security issues in Python code. To do
this Bandit processes each file, builds an AST from it, and runs appropriate
plugins against the AST nodes. Once Bandit has finished scanning all the files
 it generates a report.

This is a new python-keystonemiddleware dependency.
