This was fixed in 18.10. gnome-shell 3.29.90-1ubuntu2 used the Yaru theme to 
provide the GNOME Shell theming:
 * Remove ubuntu.css and related assets:
- Don't install them anymore, as we rely on Yaru as our default theme.
and we restored the color icons with

For 19.04 it looks like we are using symbolic icons in the top bar 
intentionally:

I can consistently replicate the issue when resuming from suspend. After
resuming the shortcuts don't work anymore, running Alt-F2 restart solves
