It looks like there were a few rotation fixes upstream in mutter in the past year or so, so maybe this has been fixed already. Unfortunately you can't test it in a live session because live sessions use Xorg still. I think most likely the problem is a side effect of the customizations this machine has experienced over the years. Like switching display managers multiple times, or using a non-standard kernel.
