I saw this over the weekend but didn't have a lot of extra time to investigate. 
My theory
here is that one of your layered packages (can you give the output of 
`rpm-ostree status`?)
contains a package that depends on the newer libdnf. This should not happen but 
I suspect
an rpm that depends on the newer libdnf made it into the updates repo before 
the newer libdnf
made it into the updates repo.


On a side note I also found that my local installation of silverblue contains 
podman-0.11.1-1.gita4adfe5.fc29.x86_64, which, according to bodhi, isn't in 
updates:
https://bodhi.fedoraproject.org/updates/?packages=podman

So it's possible either there are some issues with our repos or our silverblue 
composes
might be pulling wrong content somehow.

And... After a little investigation I can see there is some different content 
between
the atomic host updates compose and the silverblue compose:

Looking at the commit timestamps from above and the timestamps from the compose 
logs
it looks like the silverblue ref was written by the updates-testing compose [1] 
rather than the updates compose [2].

I will look at the configs and see if I can figure out where things are going 
wrong.

Due to running into the same problem as Howard, I now do the following
whenever I set up a new Fedora system:
- Add a weekly cron job that runs "pkcon refresh force -c -1"
- Edit /etc/systemd/journald.conf to have the entry: "MaxRetentionSec=3month"

Even then, I always aggressively nuke stuff in /var/cache just before
doing a system upgrade, because the upgrade has a distressing tendency
to fail due to lack of space otherwise.

PackageKit fills up /var/cache/PackageKit with downloaded packages.
If you always use dnf and not the graphical updater, it will never get
deleted and the system will crash when / runs out of space.  The
upgrade itself also uses space to download everything.

Looks like you get out ot space un your  /  , i hace the same issue un the
f25 -> f26 upgrade, removing unused packages should fix these error messages

Maybe a simple

# dnf clean all && dnf autoremove

Well, no. There really isn't any bug here. The current F25 package is
older than the current F24 package, so if you upgrade from F24 to F25,
the package will indeed be downgraded. This is all basically as it
should be, nothing is wrong, and if you went ahead with the upgrade, it
ought to work correctly.

This is not uncommon around this point in the cycle, because updates
can be pushed stable for 23 and 24 while 25 is in its Final freeze and
only blocker / FE fixes can be pushed stable. So it does happen that 25
'stable' gets behind 23/24 'stable' for some packages. This usually
gets sorted out when we start doing the post-freeze stable pushes, but
it's usually not actually a *problem* anyway.

Yes, it's a (temporary) bug in the texlive package set. F24 has
5:svn34485.1.01-24.fc24.1, while F25 updates-testing has
5:svn34485.1.01-17.fc25.1. I assume spot is aware.
What's strange is that the F24 build with higher number is rather old:
texlive-2015-24.20150728_r37987.fc24  spot   2016-02-17 02:35:46

but it wanted to downgrade a large number of packages, particularly texlive:
