KM5056E Dir-, and Dir- to KM5056 Dir+.It seems to run fine but, if I correct 
the connections Step+ to Pulse+, Step- to Pulse-, Dir+ to Dir+ and Dir- to Dir-

Swapping the DIR wires on a bipolar setup is a reasonable way to
invert an axis. But it's possibly not idea for the step pins as the
drivers are likely to be expecting step to be shorter than space.
As long as your step time exceeds the minimum space time, though, it
is unlikely to matter.

Thanks Peter,

I had to invert the direction on all of my axises to get it working like it 
used to. Now I just need to figure out if I was moving them in the correct 
directions or if I had just gotten used to them being wrong.

If it works now and the timings were correct,
it should make no difference.

You would end up with longer active step pulse times
with inverted step polarity, though you may violate
the direction hold time if the hold time is set short
relative to the step pulse length.
