I don't think Migration Assistant looks initially for individual files and folders, it starts looking for a bootable Mac System, and if it doesn't find one, it won't offer to migrate anything. You can manually migrate your User folder. Backing up "users" without backing up the whole OS X Boot volume
I would to make a Mac OS X volume, but just enough of it to back up my setting, and my "user" name to log on, not a whole Boot disk, and have it on my USB jump disk, and have just enough of "System" and "Finder" for the "Migration Assistant" to see it as an OS X to migrate my "User" from.
